DDO being a game full of confusion, particularly for new players. Though simple testing (as you mention below) shows otherwise: you never know, this could get fixed in the near future to reflect the tree, rather than the buff bar. So, to answer my own question, yes character files generally transfer between updates just fine. Nice to know there are still updates being made to this while the new design is built out. The builder can currently appear to hang at the point of loading the items, this can take a long time as there are around 7k items at present.
